The shield isn't a door to be closed in your face; you don't bounce off it, stand on the other side, and say, "Hey, wait a minute! Let me in!" You hit it, you die.
Sheppard knew that. He sat there and listened while Grodin explained it in "Rising." He was issued a GDO and an IDC just to make sure it didn't happen to him.
So yes, Sheppard was well aware of the fact that by raising the shield, he would kill a significant number of invading forces like bugs on a windscreen. The Genii were lucky they only lost sixty men. Sheppard was no doubt expecting a higher number. But kill them he did with one push of a button -- not unlike a pilot dropping a bomb, which Sheppard of all people certainly understood.
